Both parties want success. If it's not happening for Fernando with Ferrari or McLaren with Jenson then why not, what have they got to lose ?
The dynamics will be different next time. Alonso knows that his junior team mate will not be asked to move out of his way. I also think it will be quite a temptation to work with Honda.
